does this calculation also take in consideration if a charge move is a one, two or three bar move?

Damage/Time helps rank moves based on how fast they are.
Damage/Energy helps rank moves based on how energy efficient they are.
Neither one is by itself an optimal measurement. Combining the two helps normalize the comparison a bit but there are still some issues. Read their article for more details.

There is no physical reason to multiply Damage per second by Damage per energy, so one gets very weird results because of the Damage^2.
I proposed a very simple fix but I can understand if a whole article is dedicated to this index they are not going to change it the next day.
The principle is simple, standardize the time to reach 100 energy (EPS=10, quite typical for fast moves, results in 10 seconds). Then the standardized charge move DPS over a cycle is:
CDPS = Damage*NrBars / (10 + MoveDur*NrBars)
