No, the boss moves will still be chosen from its standard set.

Source: Every Moltres raid where the boss did not have Sky Attack.

I thought every zapdos raid had thundershock as a fast move?

Not from what I could tell. Similarly, when I did a Tyranitar raid on Larvitar day I'm fairly certain the boss knew Iron Tail when fighting it.
