Both are good options, but personally, I would probably do the 93%. At 13 stamina, you're losing out on only 2-3 hitpoints when maxed out, so not a big deal at all. Losing 4 points in defense though (which happens to be Mewtwo's lowest base stat) could potentially result in not hitting a bulkpoint for some fight. Also, the 93% should have a higher max CP compared to the 91%, so there's also that.

Which Mewtwo to power up?
With the recent mistake made by Niantic I got the chance of getting another Mewtwo, and now I don't know which one to max out. I have more than enough resources and I know that Mewtwo is not a heavy meta relavant mon but still want to have one maxed out just because I like it. So which one of them would you max? And what moves do you think are more future proof for him?

I am the kind of player that looks into the future so which one is a better long term investment? Looking into probably pvp, gyms and future raids...Thanks for your thoughts.

I would go with the 93%. It might have 2 HP less than the 91% at level 40 and it's higher defense stat will make it better in gyms (if ever allowed) and would probably perform just as well, if not better in battle than the 91%. There are very few times where an extra 2 HP are going to make a huge difference, and that difference might very well be made up by its higher defense. Just my 2 cents.
Disagree. I'd power up both and have different charged moves. FB Mewtwo and SB Mewtwo are really quite different, and Psychic Mewtwo, while not quite as strong or useful as either of the first two, is the strongest Psychic mon in the game by a wide margin, and also has its uses.
Really nice to have 2 90% ones, so you can cover 2 of the 3 good flavors of Mewtwo (Hyperbeam is pretty useless next to the other three).
