I had a 2328CP Kyogre ran away today....
12 great throw + Golden Berry and left me nothing.....
My question is: how do I relieve the pain?

If you take a 96% vs. a 100% Kyogre, and play the game regularly for 10 years, it is possible that for one battle, the 100% would win the battle while the 96% would fall short. For every other fight, they will perform similarly. So if you want so spend days agonizing over a difference that may lose you one fight in a decade, go ahead.
Yes, it's a bummer to lose a perfect. Last night, a 2260 Kyogre got away from me. I was bummed that I didn't get the three candy. It's gonna happen - if it didn't, why not just make catching automatic. The game will go on, you'll catch other mon, and every one you catch will be a little sweeter because of the disappointment of losing that 100% one.
By all means it shouldn't be automatic.... but what would be nice is if they had a system that rewarded skill and streaks.
For example: Nice +1, Great +2, Excellent +3, MISS/BLOCK = reset.
They could backwards the math such that if you throw the max 14 balls all excellent, that last one will be 100%.
If you can throw 14 Excellents in a row, I have no problem with 100 catch rate.
Personally I'd do streaks, but they could just do cumalative and add the percents from previous throws.
The feeling's mutual. A 98% IV (1865 CP) Moltres ran away from me after 12 great curveballs + Golden Razz Berries during summer 2017. At the time, I was absolutely devastated, I actually considered not playing the game for a while. I still fret over the fact that I lost that Moltres to this day, but it is now in the past, and am now happily using a 93% Moltres. Time will help relieve your pain. Although, I, too, would be extremely devastated if a perfect legendary ever ran away from me, so I understand how you feel.
On the bright side, Kyogre is still going to be around for at least two more weeks. RNG just might grant you a second chance at encountering a 100% Kyogre before it leaves, so don't lose hope! :)

(I'm not speaking from experience here, I'm not talking about throwing a tennis ball at a neighbours dog to try to catch it, I'm not talking about talking to a stray cat to try to get it to help you catch those Sentret's running on the power and telephone lines along the street, those things have certainly never happened. NEVER HAPPENED.)
Bad luck! When I lost a 100% Raikou (my team beast) I was very down for a bit. The next day I did a spot of research, powered up a few mons and did my first L3 raid. I felt a lot better for moving on to a different challenge. Then I went back and caught a 98% Raikou. It's loads better than that 100% (to me!)
Yea that sucks man....have only done about 150 legendaries but have yet to see a 100....ever since update has been easy to approach like every other boss and hit great curve every time....have lost my fair share w/o missing on great curve including a good mewtwo...no easy way to deal with...have just convinced myself that wasn't going to happen regardless...the ones I get more mad at now is if I curve short and miss...just treat it as I don't deserve to catch it....easier also if don't try and follow you catches and doesn't with fellow raiders...never seems to add up
