I got a 89% 13 at iv zapdos, it's my best one, i did 16 zapdos, found 1 96%, but didn't get it, I've just realized that I'll really have to power up this one, 1874 cp lv20, 3233 max cp lv39, the 100% one is 3282, is it bad to power up? (I get my breakpoint on this one 2 lvs after I would get on the 15 attack one)

You get your breakpoint against which defender? You realize that there is not just one single breakpoint, correct?

I don't understand why you are asking if it is "bad" to power this one up. It's your pokemon to do what you want with. Some people are adamant that they will not power up anything under 91% or whatever, which is silly, because depending on the IV distribution, certain 89% mons are better than 93% versions of the same species. Others will power up a 15/10/10 (A/D/S) mon, but not a 14/14/14 one. Other people will tell you that no legendary bird is worth powering up. Fine, they can do what they want.

Personally, I'm going to power up my best example of each bird after they are (temporarily, I assume) no longer available. Right now, my best Zapdos (out of 3) is 80%, with a 15 ATT IV and the best moveset. If that ends up being my best one, I'm fine with powering it up. The difference in both CP and practical usability between that and a 91% one will be negligible (like <1.5%), and since they can't be put in gyms, the CP difference is not meaningful.

Bottom line, do what you want!

I would power up the one with high IV in the stat that can compensate for its base stat. So as for Zapdos, i would much prefer to power up the one with high defense and stamina IV.
Let's do some calculation(comparing to 15 Attack IV):
14IV attack would only decrease by 0.3745%;
13IV attack would only decrease by 0.752%;
12IV by 1.13%;

I use to think that way, until very recently. I think the flaw in that line of reasoning is that attack, defense, and stamina are not all weighted equally, in terms of CP calculation or actual battle usefulness. I'm not an expert on the formulae involved, but I believe defense and stamina are square-rooted, meaning that a 1-point increase in defense or stamina has less of an effect than a 1-point increase in attack.

I actually have two 80% Zapdoses, the 15/10/11 (A/D/S) mentioned above, and a 11/15/10 one. My initial thought was to choose the second (15 defense) one to power up, because I figured the higher defense IV would make more of a percentage difference. However, I ran some simulations against neutral defenders and found that the one with the higher attack stat performed much better. Now, if it were between a 15/10/11 and a 14/14/14 (or even a 13/14/14), I'd sacrifice the higher attack IV for much better defense & stamina IV's, but if it's a one-for-one tradeoff, I think the attack IV gives more value.

I have done a couple of simulations too but i can't seem to produce so-called so much better results. Also, since it is a Monte-carlo simulation, you need to run like 100 simulations and then find out its mean and standard deviation. You can't use single simulation result to get conclusion. But that actually comes to my points: since all these simulations are parameter sensitive, i.e. dodge, not dodge, perfect dodge, also against different defenders with different level, IV, I am more inclined to makes my mon's stat more average among three of them. I can't simulation all the situations but at least by making my mon's stat more average, i believe on average, it would perform better.
