I have the EXACT same problem. Since I dont have a working 3rd party tracker, I rarely see elite pokemon which require ultra balls to capture. Hence, my ultra balls keep stockpiling and now I use them to capture any pokemon that is light red colour. I got no choice, I need to use them or I wont have room for anything else even at my 1000 space bag.
Accumulating ultra balls
It seems like I'm getting ultra balls much more frequently than I'm finding ultra ball worthy Pokemon. My ultra ball count has been increasing over time, and I'm now up to 478. It's getting harder and harder to have room for other things in my inventory, but I don't just want to start tossing ultra balls at weedles. I'm not sure what to do. Anyone else having this issue?
Edit: I feel like a great solution would be if Niantic would let us sell ultra balls. Maybe one coin each would be fair. Or some dust.

I delete them everytime I get above 200 and my bag fills up and delete them back down to 180.
I could use them, but it's just not worth the 2 seconds to toggle over for a weedle from pokeball to ultraball.
Now if we had some simple toggles in Pokemon go like "Set which level pokeball to start with" I'd switch that toggle over to Great/Ultra when I want to use some up.
Because throwing away Pokeballs would mean you'd use Great or Ultras automatically. Plus it makes more sense to throw away Greats than Ultras, Greats don't have any advantage over Ultras. Pokeballs can be used by Go+ so that's one reason to keep them over the other two, but there's no reason to keep Greats over Ultras.
Not sure I see the problem... When I plan to spend a lot of time gym battling, I stock up on revives and potions and when I don't, I keep these to a minimum and chuck out extras I don't immediately need.
Balls are balls and if you don't plan to catch a ton of pokemons, there is no reason to be carrying this many. But why wouldn't you use the ultra balls on high CP pokemons that might otherwise require 2-3 regular balls, even if they are common? I wouldn't overthink it, just do whatever will be most economical for you based on how you play the game...
I don't think of Ultra Balls as required only for rare pokemons. I do, however, make sure that I keep it at 40 minimum, just in case I happen to run into a Snorlax or Lapras cluster spawn :-)
If you have enough space keeping 40 ultra balls is nothing, I know what I am talking about because I once needed 70 ultra balls to get a charizard, yes, 70, even without almost losing any, it was like a 10 mins fight until I got it, you never know which pokemon can make you use a lot of ultra balls...I would definitely keep around 300 to make sure and use the rest on regular mons (I am now at 180 and going up, the last good mon I saw was a Snorlax 10 days ago...and it seems it will keep this way for a lot of time...)
My area(Los Angeles) has tons of pokestops and I'm always hitting pokestops if i'm playing the game. So having to clear my inventory to collect every other 5-10 minutes is annoying. I usually have 888-920 ultra balls in my inventory. I'm pretty good at hoarding items and candies. Especially with the double events recently, I got a major boost so I have to learn how to prioritize inventory space since I'm always at full capacity. My inventory is usually at 990/1000 containing ; 20 Maxed Potions, 20 Maxed Revives, 1 lucky egg, 1 incense, 10-15 pokeballs, 20-30 great balls, 888-920 ultraballs, 1-2 lure modules, 10-20 raspberries. All varies depending on how much I use per catch. I battle gym alot so I try to use all the potions and super potions and revives that I get or I'll just delete them so I'll have space to collect stops. I use pokeballs on all low cp pokemon, greatballs on mid/high level pokemon with raspberry if necessary, and ultras on rares and for quick catches. For instance if you're grinding at lures and spawns are fast and you just want to catch everything quickly then ultras are great for that. I even use ultras on pidgeys, weedles, rattatas, caterpies, dratinis, starter pokemons, and such; because I want to stack on those candies the most. I have over 700 pidgey candies now and I can rip around 70+ pokemon per lucky egg and so its important for me to have alot of those common candies. Since I don't use those pokemon for battles anyways, I just transfer them right away so I can have room.
I hope they plan on maximizing bag space. 1000 is simply not enough. And if people are really spending money on the game, they should carry as much as they can afford. Especially with Gen 2 that maybe coming out soon. There will be alot of new addition to the game so they'll have to provide a solution for that because we can't compromise what we worked so hard to collect and not having any room for new adds.
In the pokemon game you can go to the pokecenter to store your pokemon. Like a bank. They should have that option in the game. Little details like that makes the game, they're still need to implement a gym badge system and maybe even a league one day. We'll see when pvp comes but for now, keep prioritizing your inventory and don't be afraid to use ultras on weedles, they run alot and you will want that candy.
Don't feel bad about using ultra balls on Weedles and Pidgies. I do it all the time. I mean, when trying to catch a 300 CP Weedle or 500 CP Pidgey, isn't it better to use one or two ultra balls rather than 6 or 7 normal balls?
If you're running low on space, I'd recycle all your normal balls first. Think of it this way: for each 1 inventory space a normal ball gives you a 1x chance of catching a pokemon, while for each 1 inventory space an ultra ball gives you 2x chance of catching a pokemon. So 1 ultra ball is worth 2 normal balls, but takes up the same amount of space. If you're trying to maximize the bang for your buck with your inventory items (which is important cause a cap of 1000 items is pretty darn low), you should increase the ratio of ultra balls to normal balls. This is the same reason I have over 100 max potions but recycle all of the normal and great potions I get.
