Choosing your defender's buff
Hey everybody, long time listener--first time caller.
One of the remaining problems in choosing a gym defender is that the 2x hp boost makes mons with high stamina benefit more than mons with low stamina (Blissey gets 400 HP increase but Gengar only gets 100). Also, mons with quicker moves are at a disadvantage because of the slow rate of attack.
I think a solution would be the ability to choose what stat to buff. An attack buff could increase the rate of attack (if the move allows) and/or an attack increase. A defense buff could have a 25% dodge and/or a defense increase. Stamina buff remains as it. This way, each mon can take advantage of its strengths. Thoughts?

2x hp buff is not so unfair. If pokemon has 100hp, 10 defensive DPS and it goes down lets say in 10 seconds it does 100 damage over time. Other defensive mon has 200hp, 5 defensive DPS and it takes 20 second to destroy so its same 100.
When you multiply hp by 2, first mon has 200hp so it does 200 damage (20s10DPS) over time. Other mon has 400 hp and does also 200 damage (40s5DPS) over time. So in theory it is the same.
But not in practice.
Even though a mon like Blissey has a low attack stat, its damage over the course of a fight is still superior to pokemon with higher defensive DPS. This is because their strengths are not augmented, as OP correctly states. Blisseys strength (high HP) is heavily augmented by the current system, however.
So being in a gym gives Blissey a much bigger defensive buff than it gives other pokémon. That is, as OP puts it, "unfair" to other pokémon.
