Probably depends on Pokemon, but in general case I would bet the attack ones as they seem to be the movesets with better fast attacks. And my guess is that best charge attack would be something that executes fast and does reasonable damage. E.g., likely the best PvP Dragonite would be the current best attacker, dragon breath with dragon claw. Yet, best PvP Vaporeon would likely not be the current best attacker, water pump with hydro pump, because the full bar charge attack is so easy to dodge.

Could be attack skills since your in control and not controlled by AI =))

This is a subjunctive question.
When it does happen, STAB attacks with early damage windows will rule. Charge attacks will be almost useless unless they have almost no wind-up. Body Slam and Dragon Claw will be great. Hydro Pump will be sneaky good since you can just stop attacking for a moment and they will think you are charging. X-Scissor and its ilk will be the most efficient since their animations will be hard to counter.
It will be jsut like any fighting video game... quick moves and ways to set up charge attacks.
