Which Mewtwo to power up?
Mewtwo A: Atk-14, Def-14, Hp-12 (88.9%) (Shadow Ball) (Lv.20)
vs
Mewtwo B: Atk-15, Def-14, Hp-13 (93.3%) (no SB) (Lv.25)
vs
Mewtwo C: Atk-13, Def-15, Hp-15 (95.6%) (no SB) (Lv.25)
I only plan to power up one for the time being as I'm somewhat running low on stardust. Appreciate the feedback :)

None of the above. You don't need a powered up Mewtwo right now. Dragons are better against Giratina. Save the dust until you need a powered up Mewtwo, and then spend it the right way, instead of guessing at future needs.
I suppose if you need a SB Mewtwo as a general attacker, that's all right. There's no reason to power up the others unless you need more beef on your Machamp team (use Psychic) or a gym sweeper for BlissChanSlowLax (use Focus Blast). The fire, lightning and ice versions have better options available that don't require rare candy.
