No, for all catches, the weather boost does not affect them.

I had clear weather when I caught my field reward Moltres, and it was at L15.

Thanks, that settles the Legendary at least. Someone in my raid group posted a pic of L20 that he thought caught as a reward - so far I haven't had alignment of weather and a bonus catch, but seems likely he must be mistaken.

All of my Reward Pokémon catches have been unboosted, regardless of the weather. Including the Moltres today. (all have had meh IV's too, but that's just RNG being RNG.)
