Best advice is keep sifting thru your new catches and keep what you think is the best. I cannot strongly enuff advise you against powering up any mons until you hit at least level 29 (28 if your impatient). Once you hit 29 power up stuff. Each time you level up,wild pokemon get 10% bigger so anything you power up now outside of rare hatches is a waste of stardust. Plus the game changes as you get high level and thing you value now you wont value later and vise versa. Not to mention Gen 2 is almost upon us and that will shake up the meta bigtime.
Now What?
Soooo I finally got almost every Poke that is currently available to me. (Missing Muk, Gengar and an Omastar)
But now I wanna start actually getting "Good" pokes to battle and defend with.
I'm currently catching every pidgey, caterpie and weedle for LVs (I'm Lv 24) While walking these last 3 I need to finish my Dex.
After looking at the Top Tier lists for Atk / Def I realize I need to focus my attention towards those specific Pokes. With that being said, should I simply transfer all non-perfect IV Pokes to save up candies to evolve / power-up the perfect IV pokes? I'm Currently only keeping 80% + Pokes till I can replace them with better ones, is this a good idea?
Finally, some of my strongest pokes (CP) have horrible IVs should I keep them to battle Gyms or jus fodder them?
I really jus need someone to walk me through beginning building a comp team.

I'm not sure I can provide a full walkthrough for building an A team, but here are a few thoughts:
Moveset is much more important than IV, especially for elite mons with higher overall stats. Look at it this way: you get 45 total stat points from IVs. Arcanine has a maximum stat value of 227+166+180 = 573. So Arcanine's IVs make up just about 8% of his total stats. If you compared a 0/0/0 Arcanine with a 15/15/15 Arcanine in battle, the latter might perform a little better, but that 8% difference wouldn't be overwhelming. If the 0/0/0 Arcanine had Fire Fang/Fire Blast while the 15/15/15 had Bite/Bulldoze, the STAB bonus alone would make the former superior (and that's not even factoring in the higher innate, non-STAB DPS of the moves). Now, the lower the overall stat total of a pokemon, the more IVs become important. That said, even in a mon like Weedle, with 63+55+80 = 198 total max stats, IVs only represent 23% of the total (and who's going to battle with a Weedle anyway?).
In the long term, I suppose I'd aim to get a perfect team of high IV pokemon that also have A or B rank movesets. In the meantime though, low IV mons with good attacking movesets are definitely worth keeping!
I did not even think of that :o Good to know, I really gatta just sit down, and find my "good" pokes and as the guy above said, I should really wait till I get levels before I even grind out good pokes. None the less, I still got a lot of walking to do, gatta get 20/50 candies for a Muk, 54/100 for Gengar and 15/50 for Omastar. All while catching everything and hitting up every Pokestop. First off, these are just suggestions. You may or may not do them depending on your style of playing.
- Keep at least 1 final stage with 80+% IV (or 88.9% depending on your preference) and the best move set for weak species for collection purposes. I consider weak mons that are rated 7 or lower. I still keep 1 Pidgeot with wing attack + hurricane. Nothing is permanent. Niantic might change CPs again so weak mons today might become strong in the future.
- Keep all rare pokemon (i.e. Snorlax, Lapras, etc.) Even with low IVs, they are still very strong.
- Keep all 80+% (or 88.9% depending on your preference) with best move set that are rated 8 and above. You'll be using them from your current level until you hit level 30, in such time you'll be able to pick which mons you prefer to battle with.
- In keeping pokemon, consider if they are defensive or offensive oriented. I consider Poliwrath as defensive so I keep them if they have best defensive move set and grind the others to candy.

Each pokemon has been rated from 1 to 10 based on strength/CP/etc. - Rare pokemon are pokemon that don't usually spawn in your area. I'd say Snorlax, Lapras, Dratini, most pokemon that hatch from 10KM eggs and any pokemon that you don't see often.

I've got pretty much the same advice as others above, but I'll just give you an idea of what I've done. Remember only to start powering up after you've reached around lvl 29 to 30.
Top tier
If you have/find a Lapras or Snorlax with at least 1600 CP, buddy them at some point to power them up. Moveset isnt a big deal for these they are just great.
A tier
With the following pokemon power them up if their IV is at least 60 and have the right moveset.
Dragonite is really powerful for attack but only if it has dragon breath as its quick move, so power it up if you have that.
Vaporeon is a must have but you'd want a water gun and hydro pump vaporeon to max out
Exeggutors - I've got tonnes of them and all high CP. Try to find one with Zen Headbutt and solar beam and max it out.
Gyarados - max out if you have one with bite/dragon pulse or bite/hydropump. Don't bother powering up at all if it has twister.
B tier
Arcanine - nerfed now but if it has fire fang/fire blast which is the strongest fire moveset then max it (but preferably only if its iv is at least 70%)
Rhydon - power it up if its iv is at least 70%. Rhydon is a niche attacker only but can also be placed high up in gyms as its CP growth is so fast.
C tier
The following I'd use mainly as attackers and only would power them up if you don't have the above.
Flareon with ember/fire blast, jolteon with thundershock/thunder, charizard with wing attack/fireblast or flamethrower, Alakazem with psycho cut/psychic, Muk with poison jab/gunk shot, golem with rock throw/stone edge.
