So with IB mewtwo being a thing, is there any reason to use jynx anymore? I have a 96% one and was wondering if it is worth it for the stardust investment.

As long a Rayquaza isn't right here right now, there's absolutely no reason to invest into any ice type.
If/when Rayquaza comes, re-evaluate the situation based on what's available at that moment. Mewtwo is better than Jynx but the candy is harder to get. Then again you can always TM Mewtwo into FB or P later and it'll still be useful, whereas Jynx will get outclassed hard eventually.
Only if you have an immediate need for an Ice Attacker with STAB and a Quick Move. Otherwise wait until we have more information about Gen 4 before powering it up. As for Uses, people still put Dragonite and Salamence in gyms around my place, so I still get a use out of my 96% Level 35 Jynx I powered up almost a year ago.
So Use, yes, Power Up, No(t until we have more information about Gen 4).

Should Rayquaza return before Gen 4 that's kind of a tough call. Mewtwo is obviously the superior choice from a combat perspective but it's much more expensive from a resource standpoint. IB Mewtwo fights for candies from other variants of Mewtwo, namely SB Mewtwo, to where unless you break over 400 candy before he leaves you'll need to sink a considerable amount of rare candy. This arguably makes IB Mewtwo more of a luxury item than anything. Jynx candies can be gotten much easier and it's something you'd likely only power up one of, reducing the overall candy cost.
Another question to ask is are you willing to sink these expensive Mewtwo candies into a version that will be outclassed when Gen 4 eventually does drop? The writing's pretty much on the wall that barring combat shakeups or move pool shafts that Gen 4 will bring at least one ice-type that eclipses all current ones.
tl;dr: Mewtwo is better but much more expensive due to candy cost and competing with candy from other Mewtwo variants. Only go this route if your SB/P/FB Mewtwo are where you want them to be first, and only if a target presents itself before we get better attackers.
