Jolteon's thunderbolt really better than thunder for DPS?
Or that includes the consideration of dodging? I need to choose which one to further power up?

It's not even that complicated...
Thunder-1 bar-100 damage = 100 damage
Thunder Bolt-2 bars-80 damage = 160 damage
Discharge-3 bars-65 damage = 195 damage
People get confused about DPS, but the way to think about DPS is a measure of time, not damage. DPS goes up or down depending on the duration of the move. Moves with longer duration have lower DPS, where as quicker moves have a higher DPS. The best example was cross chop, when it was a one bar move. It had crazy high DPS, but that was because it was a super quick move, not because the damage was that great. The cycle DPS, that you mentioned, is something even a little more complicated as it takes in to account the quick attacks in relation to cool down times, ect.
Just a note.
3 Discharges would take 7.5 seconds to be used.
On this time you can use both bars from Thunderbolt, plus 4 Thundershocks.
So, in 7.5 seconds Discharge deals 195 and Thunderbolt can deal 180 damage and generate around 33 energy from quick attacks.
The edge for Thunderbolt lies on this extra energy generated. But yeah, the moves are pretty similar overall.
