Yeah, they will continue, just at a lower rate.
The Gen2 baby pokemon were the first to be released. Started with an overhyped event where the babies were more common in eggs. After the event, they were still available in eggs before the full Gen2 release, just at a lower rate.
Shiny ghosts will be much harder to find, if we take shiny Magikarp as an example.
