2nd charge move

Simple question: which do you think is the better option for a second charge move, secondary typing or coverage? For example, Gengar. Shadow Ball is a must, but do you go with sludge bomb for poison damage or focus blast for dark type coverage? Rayquaza, Aerial Ace for STAB or Ancient Power to cover ice types? There are other similar situations, but what do you think you'll pick?

Same as for mewtwo with shadow ball, i'd say focus blast, it's a great tyranitar killer and covers one of the weaknesses shadow ball cant.

The second move mehcanic's going to add a lot more complexity to gyms now as they are also usable outside of PvP

In my honest opinion you need coverage in PvP. The great attacking sets we have now are not valid in PvP, cause if you are matched against something that resists both your moves you're done.

I believe an example of a good moveset would be a Typhlosion with shadow claw, blast burn and solarbeam (so you get a good fast move that's usually unresisted, a heavy STAB charge attack and a secondary charge attack that can kill your counter if you win the first battle ending up with low hp and high energy)

I would definitely suggest going with a second charge move that provides counter coverage. Since you'll incur a cooldown every time you swap Mons (reported as 50 seconds), you want to make sure your current Mon isn't entirely toothless in case it ends up facing down something that resists its quick attack and primary charge attack.
