It's a pretty safe bet that they will come back at some point.

Yep, especially when their Shiny versions get released like the 3 Beasts who haven’t had theirs yet. We already have the birds with the exception of Moltres, but that’s coming soon too.

Lugia has been back more times than the number of years PoGo has been around. They'll all come back eventually.

Most definitely they will come back and in shiny form also. Moltres, Groudon and Rayquaza should be back in raids soon so keep an eye out for them.
