If you raid Zapdos at a Ex-Raid eligible gym will it still have the same chance to trigger a Ex-Pass?

Yes. Even higher chance since more people will be raiding at EX eligible gyms.

I got an EX invite for a Mewtwo raid happening today from a raid I did on Articuno Day, so yes, it counts.
