I change it back and forth depending what I'm raiding. Against mewtwo alakazam I use pc to charge shadowball faster. Against anything weak to psychic I use confusion. If u don't have a good amount of fast tm it depends what u want to use mewtwo for. Generalist and anything weak to psychic I would go confusion. Against anything that resist psychic like mewtwo itself or alakazam I would go pc.

I don't expect to ever get Mewtwo, but if I did this is what I'd do:
Confusion only if I want to use M2 as a Psychic-type specialist with the charge move being Psychic.
PC if the charge move is SB or FB. If the type of the fast move isn't important, I'd want to go for higher energy generation and better dodgeability.
It depends what you will be mostly using it for. Confusion is good for raids, because time and damage output are critical. Psycho cut is good for gym battling, because you have time to dodge all you want, and dodging will allow you to be more potion-efficient while defeating more defenders with a single unhealed Mewtwo.
I have two Mewtwos, one with focus blast, and one with shadow ball. The FB one is used mostly for gym battling, because FB quickly melts Blisseys and Snorlaxes. I haven't found a good raid use for a FB Mewtwo. So, my FB Mewtwo has PC for a quick move.
Because SB is double-resisted by Blissey and Snorlax, my SB Mewtwo is more of a raid specialist (vs. Alakazam, Machamp, Gengar, and, theoretically, Mewtwo). Therefore, I want it to deal maximum DPS, so I prefer SB paired with confusion. When time is a factor, C is much more effective than PC, even to the point where getting off an extra charge won't always allow a PC mon to make up the difference in quick move DPS.
In sum, I'd say it depends what charge move it is paired with, and how you will use it most - PC for gyms, and C for raids.
